As z2 charger comes with 1500 mah capacity (2000 mah charger works well without any issues)

playing HQ games like nova, modern combat etc while charging under 50% battery
gives warning of low battery charging source

This is something normal,I don't understand where is the problem. It might end up getting too hot and damaging the device/battery.

That's normal, even if you connect the phone to a wall charger, sometimes the phone uses up more battery that it can recharge.
