Given that DNLA doesn't appear to recognise FLAC files on my server I presume they are incompatible; can anyone confirm this is the case and if so, is there an app that has this capability?

FLAC just needs to be supported by the device that you want to play it on, and must be indexed by the server you're sending it from.
